In other words, you have to have 1 job that is set to only backup the server, and a separate job that is setup only to backup the Exchange databases.

Seeing as your backing up to magnetic tape you should also take into consideration what you do with those tapes. So you want to be a sysadmin? The ones I was looking at were Shadowprotect and Veeam. This upgrade was required in order to install the Exchange 2010 management console on the server. I also removed the remote agents on both servers, installed them again, rebooted the Exchange server and Backup Exec server, and still unable to see the stores. What I am planning to do is remove the BE Exchange agent and to reinstall it. Covered by US Patent. I also removed the Exchange license and then re-added it.

Depending on the size of your mailbox stores you might want to switch to daily incremental (i.e transaction log) backups instead of daily full backups. If it works, simply point your backup jobs to the new selection list.

Frankly, I'd rather change your VM environment so you do have control over it and then put in Veeam than BackupExec. It's not the sexiest software in the world but it does know how to back up Exchange, if this is just a belt and suspenders kind of thing.
